If you do it's going to look like a cheap Maaco paint job. I'm pretty good at taping and masking but there are times and places for that. Take them out. Now is the time to remove things from the door. Grease moving parts in latch/lock/window winding mechanism. Replace outer window seals if needed. The quarter window frames come out with a few nuts. A couple rivets and it comes apart so you can remove the window and rubber seal. Clean window, treat/clean rubber seal with something like Maguire's Vinyl and Rubber Cleaner and Restorer. Sand any paint flaking to feather edges (paint hides nothing). Make sure paint is clean, I like to clean with a water based cleaner. Paint with satin trim paint (sticks to bare metal, chip resistant). The door latch comes apart too. I'm a believer in if you are going to do part of a job, take the time to do the whole job so you don't have to go there in a year or two to do something else. Hows your door cards. If they are warped from moisture/water, VB had door cards with aluminum reinforced top third with replaceable window seals, not exactly stock but an important upgrade in quality.
