I had the same problem a while back and put it on the forum.JClay gave me two bits of advice,i used both and no leaks now.
The 1st was the foam on the doors (as he states ) and the 2nd was where the window meets the hood,there was a slight gap,so by taking off the door cards and adjusting the window frame,this kept the window flush with the top and no leaks so far .
